About This User Guide
This user guide describes the basic operation and maintenance of the CyTOF® XT system.
For detailed information about operating the system using CyTOF Software, click the Help
icon to access the integrated help guide, also available as the CyTOF Software v8.0
Help for CyTOF XT (FLDM-00045). The software Help also includes an end-to-end daily
workflow. For complete instrument specifications and pre-unpacking/installation
instructions, see the CyTOF XT System Site Requirements Guide (FLDM-00360).
IMPORTANT Before using the CyTOF XTsystem, read and understand the detailed
instructions and safety guidelines in this document. Failure to follow these guidelines may
result in undesirable effects, injury to personnel, and/or damage to the system or to

Fluidigm documentation uses specific conventions for presenting information that may

Safety Alerts for Chemicals
For hazards associated with chemicals, this document follows the United Nations Globally
Harmonized System of Classification and Labelling of Chemicals (GHS) and uses indicators
that include a pictogram and a signal word that indicates the severity level:
Indicator
Description
Pictogram (see example) consisting of a symbol on a white background within a red
diamond-shaped frame. Refer to the individual safety data sheet (SDS) for the
applicable pictograms and hazards pertaining to the chemicals being used.
DANGER
Signal word that indicates more severe hazards.
WARNING

Signal word that indicates information necessary for proper use of products or

Safety Data Sheets
Read and understand the SDSs before handling chemicals. To obtain SDSs for chemicals
ordered from Fluidigm, either alone or as part of this system, go to fluidigm.com/sds and
search for the SDS using either the product name or the part number.
Some chemicals referred to in this user guide may not have been provided with your
system. Obtain the SDSs for chemicals provided by other manufacturers from those
manufacturers.

CyTOF® XT is the latest in Fluidigm mass cytometers, offering single-cell high-dimensional
proteomic analysis at hundreds of cells analyzed per second for 135 discrete channels. The
instrument control software. The CyTOF XT system offers automated instrument tuning and
calibration based on beads, and improved data processing.
CyTOF XT simplifies instrument operation with an integrated automated sample introduction
system, the CyTOF XT Autosampler. The new sample introduction system consists of a
chilled carousel, to hold both 5 mL and 15 mL tubes, and a syringe-driven fluidics system.
The Autosampler enables batch acquisition of multiple samples, automates acquisition with
built-in resuspension capabilities, addition of internal standards and inter-sample cleaning.
The Autosampler and CyTOF XT software increase productivity with built-in clog detection,
automated declogging, and shutdown.
Together, the full range of new features on CyTOF XT maximizes both the breadth and
depth of information acquired per sample and accelerates high-parameter studies with
enhanced instrument productivity.

Autosampler Module
The Autosampler Module of the CyTOF® XT system consists of 4 major components: the
carousel, the probe line, the pump and valve unit, and the bottle station. Together, these
components form a liquid sampling automation system where samples loaded into the
carousel can be automatically introduced into the system, allowing for unattended
instrument operation and sample data acquisition.

The carousel housing contains a removable carousel, which can hold 16 tubes.
•Locations 112 are for polypropylene sample tubes (5 mL).
•Location 13 is for a large-volume polypropylene sample tube (15 mL).
•Location 14 is for EQSix Element Calibration Beads (EQ6) (15 mL).
•Location 15 is for EQ Four Element Calibration Beads (EQ4) (15 mL).
•Location 16 is reserved for the Autosampler wash tube.
NOTE Locations 1315 require 15 mL polypropylene screw cap tubes with a skirted bottom
[20 X 76 mm Conical Bottom Skirted Polypropylene Sterile, Sarstedt, Inc. (60.732.001)].
The carousel is insulated and chilled to 48 °C.
NOTE For instructions on turning on or off the carousel chiller, refer to the CyTOF Software
Help content. To view the Help content, click the icon in the upper right corner of the
CyTOF Software window.
NOTE We recommend adding barcoded samples to the carousel in one of the following
ways:
As a suspension in a 15 mL tube at Location 13
As an aliquot of multiple samples in 5 mL tubes at Locations 112 in pelleted form with
concatenation of the acquired FCS files
The carousel lid has 2 parts: the main carousel lid and the corner lid. The main carousel lid is
hinged and can be opened to allow access to the carousel for inserting and removing tubes.

The corner lid is fixed and is removed only when performing maintenance inside the
carousel.

Probe Line
The probe line draws samples and beads from the carousel into the Autosampler fluidics
lines. The probe line always draws from the same position, and the carousel rotates to
position the tube of interest under the probe line. The probe line stirs samples during
acquisition to help keep cells in suspension.

The probe line has 3 positions:
•Raised and vertical: This is the default rest position for the probe line.

•Raised and horizontal: When the probe line is raised, you can move it to a horizontal
position to gain access to the carousel housing.
